One folder will contain the HyperBBS stacks, and the other folder will contain the files that are associated with messages. Create one folder and name it "HyperBBS". Create the second folder inside the "HyperBBS" folder and name it "Uploads". Remember that HyperBBS uses its own Home stack, and that you need to be sure not to confuse it with the regular Home stack.
